CM nuclei were isolated as previously described by Cui and Olson (STAR Protocols, 2021).Isolated nuclei were immediately used for downstream processing, or stored in Nuclei PURE Storage Buffer (Sigma Aldrich) at -80 °C. RNA was isolated using the RNeasy Micro Kit (Qiagen) RNA-seq libraries were generated using the SMARTer Stranded Total RNA-Seq Kit v2-Pico Input Mammalian kit (Takara), containing Illumina sequencing adapters. Libraries were visualized on a 2200 TapeStation System (Agilent) and quantified by QuBit dsDNA high-sensitivity assay (Invitrogen) before pooling and loading onto an Illumina NextSeq 500.</LIBRARY_CONSTRUCTION_PROTOCOL>
