For small RNA preparation, miRVana(TM) miRNA isolation kit (Ambion) was used according to the manufacture's protocol. Ten micrograms of total RNA was loaded onto a 15% denaturing polyacrylamide gel containing 10 M urea, followed by staining with SYBRGold (Invitrogen) and signals were visualized using LAS-1000 (Fujifilm). Small RNA libraries were constructed using Small RNA cloning kit (TaKaRa). DNA sequencing was performed using Solexa (Illumina). We cloned small RNAs of 23-30 nucleotides. Solexa sequencing generated reads of up to 36 nucleotides in length. 3' adaptor sequences were identified and removed, allowing for up to 2 mismatches. Reads without adaptor sequences were discarded. The alignment to the Bombyx mori genome (Build2) was performed using SOAPaligner/soap2, allowing for up to 2 mismatches.
