Then, small RNAs were isolated, and submitted to deep sequeincing analysis using Illumina Genome Analyzer. The 18-45 nucleotide small RNA reads were extracted from raw reads and aligned with the CHS-A promoter sequence using SOAP (short oligonucleotide alignment program).
